All sorted now guys,

After talking to a helpful person at RIM they confirmed that Authenication Timeout does in fact mean how long the BES remembers your credentials before it will challenge you...

Sorry freakinvibe, I should have been a bit clearer in my first post.

All our Blackberries go through the MDS Connection Service for Internet access and we are using WebSense as a proxy server so...

In IT policy under Global have you set Allow Brower to yes and what options have you enabled under Browser?

I've checked the MDAT logs and can't see anything out of the normal.
I'm going to build another Windows 2003 server and install BES Monitoring on it - hopefully it will show me what is wrong.
