Click "Close" and exit the Desktop Manager.
I'm running a BB Pearl on 4.6. I've deleted folders, upgraded Desktop manager to 4.6 and have still been messing with this problem for 2-3 weeks. I came across this post and it worked like a champ. Thanks.
