If you disable a blackberry user's account in active directory but retain the mailbox (so others can access it) and retain their blackberry account on the BES does mail continue to flow to their handheld or will mail cease to route once their AD account has been disabled?

Mail will probably continue to flow to the handheld (at least for a period of time) because the user account isn't what is directly responsible for the message delivery. The BESadmin account is actually sending message on behalf of the user by way of the SendAs permission on the user's mailbox.

If you disable the user account in AD, then you should also disable or remove the user's BES account.
