Does anyone know if the BB contacts are stored in SQL and if so the script to look at a single user? having strange issues with contacts.

No, they are not stored in the SQL database.

After spending about 2 hours with RIM we could not successfully export every contact from a BB. For some reason it would skip only the important ones, ha. It is believed to be corruption per RIM.
