I also have this problem but to a limited scale. I have over 8700 users, however i can at least tell when a user is deleted in AD because of the BES Alerts. If you don't know what these are, they are emails sent by the server upon different events (user added, user activated, agent started, etc.) and you can customize the event level. when a user is deleted, the bes alert sends an email stating "1 user failed to start on this agent" every 10 mins or so. from there you log on to the bes server, look at the event viewer and see which user failed to start.
you can set up the bes alerts by selecting your server in the bes manager, then click the server config tab, then edit properties. select the bes alert setting and there its like setting up an email account, just enter in the appropriate email address and hosts and what not. i dont know off hand what the different event levels are, but we have ours set to error.
