Is blackberry messaging or SMS messages logged in the BES by default? Can they be logged?

Yes, they can be logged.

SMS messaging can be logged (but is not a default), but BB Messenger cannot be logged.

BB Messenger can be audited. Not in the same fashion as SMS and PIN.
SMS and PIN can be easily logged to .csv files in the BES log folder.

BB Messenger is slightly different, in that you can enable auditing and a copy of the Messenger conversations will be emailed to a specified address.
It's ugly, but it works if you want to target a few handhelds.
