I have my e-mail set up to download my personal e-mail as well as work. Problem is that when I download the messages off of the server the messages do not dissappear off of my device no matter how many times I reconcile. I then have to do a massive delete. Does anyone know how I can only show what is on the server as opposed to all the old messages cluttering up my mailbox? Any help would be great!

Pop3 does not reconcile in the same way that BES does.

It is really a laws of physics thing. When the message is downloaded from your server, it is not actually being deleted. Therefore, your BB would not delete. Since the message simply no longer exists on the server, the link is broken with your BB.
My suggestion is to manage all of your email from your BB. Set to recponcile with your mail server. Then you will not have to do anything when you download to your pc. I download to my pc about once per month.
