Every time users access a browser on their BlackBerries they get prompted to enter there domain credentials to authenticate. Is there a way to stop the devices prompting them.

Not sure on the setup of you proxy and network, but one way would be to setup of an exception in your proxy server to not require authentication for requests originating from the BES.

Yep, cdogg is right, best way to do it is either have the sever, or if it's easier, the BESAdmin username down as an exceptionto your net connection.
